I have used the ‘accels’ file in ~/.config/evolution to reassign Ctrl+q to mark emails as read rather than quitting the application. However, this doesn’t seem to work anymore (not sure since when), but would appreciate any advice.

You can’t really expect that having the same shortcut for multiple actions will reliably work. I’d suggest you to use an other shortcut (there’s probably even a default one).
I guess you’re right–there is a default. I use Outlook in the work context and would love to be able to use that shortcut (Qtrl+Q).
