Also, I backed up the application keyring, removed Epiphany and its data, installed it again, copied the keyring back. Now, Epiphany starts without crashing. The passwords are there too.

Hm, did you save the data, specifically your session_state.xml? This crash is not previously reported or fixed, so if you can reproduce it somehow, then a bug report would be helpful.
